OK, quick question: Netflix only has the first two seasons of Brave and the Bold, so we checked out Season Three from the library. But where Season Two ended with Part One of the Starro invasion, Season Three doesn't seem to have Part Two of the Starro storyline. Did I miss something?

Sounds like Netflix only has half the episodes for season 2. The Siege of Starro was only the 13th episode of season 2. Part 2 of Siege.... was the 15th episode, (script was delayed so episode 14 was aired in it's place).
